New features in File Manager

The new default theme, the same as in File Uploader and Bootstrap Editor.
A number of UI issues fixed, all visual themes now use flexbox markup (instead of table one).
showRootDir set a default to true.
Many internal code structure changes as the start of big upgrade plans.
